I don't know of any myself but 2 really good websites to look at are accomline.com and tripadvisor.com. I've booked through accomline several times successfully nad the forums on trip advisor are great.
By 2-bedroom apartments, do you mean hotels?
If so, a 2-bedroom hotel (suite) in the heart of manhattan will cost approximately 800-900 USD
A 1-bedroom with 2 beds (regular hotel room) will go for about 350-450 USD depending on where. I suggest Marriott in Times Square for around 420 per night. And the W hotel in Times Square is about 375 I think.
Try www.hotels.com and see what you find.
Also, in my opinion, two nights will not do justice to New York. Perhaps you were planning on staying for two nights in Manhattan and then moving elsewhere in the city -- that might work.
Try going to craigslist.com and subletting someone's apartment - but that's gonna be more than a couple nites (at least a week). If you only want 2 nites it wouldn't really be apartments... but hotel rooms. For 350-something you'll only be able to fit you and your spouse probably, not your kids... I also suggest Hyatt close to grand central - around $400 but the rooms are sizable (for NY standard). You can check out HOtwire.com in addition to Hotels.com.
FYI I would suggest going and staying till a few days after Xmas, then you can take advantage of the after-xmas sales around the city! Enjoy! Xmas is one of the best times to visit! ( in addition to Fall). :-)
I agree with the craigslist suggestion, (just proceed with a little caution) and I would also suggest looking at Brooklyn for something cheaper.
Also, try Interfaith Community Service guesthouse ([email protected]), $425 a week in the East Village, although they have quite strict criteria: vegetarian, non-smoking, non-drinking. I got it from a magazine (Culture, Hong Kong), but if you can stomach all the requirements, it sounds like a great deal.

I think if you're bringing kids, you may wanna stay somewhere convenient / safe. If you're only staying a couple of nites, just book a centrally-located hotel - that would be your best bet, may be worth the slightly higher price tag to be able to get around easier.
be warned - a couple days is really NOT enough in NYC, it'll take you a day just to get familiar with the transportation. Also i would AVOID taking the cab anywhere, unless you wanna be PISSED OFF and leave the city with bad taste in your mouth, NYC cab drivers are the worst.
