if you are coming from futian, lowu or sha tau kok, a43 is the best, sheung shui mtr station has a bus stop for a43 ( a3 exit closest , opposite landmark north and ) generally 40-45mins to airport, frequency is at 20 minutes, rarely hinder by traffic ( as it goes via tai lam tunnel which is underused probably due to relatively high price for cars at HK$36 )

As Drumbrake and Katherine have suggested, taking the ferry is by far and away the most predictable and civilized way to cross in and out of Shenzhen. Please note Sunday morning may be a popular time to ride the ferry and you should purchase your ticket in advance if possible.

Wow so much info and its great but everyone knows that you cant beat the SPEED and Efficiency of SKY LIMO Alphards who ply the route from Lok Ma Chau to Airport daily 24/7 at WARP speed

1. Get to Huang Guang border in Shenzhen, buy ticket at the border either from the agents that you will see everywhere asking if your going to the airport or the ticket office
2. Cost around HK$200 on way
3. Get in Alphard with other passengers after getting through China immigration and customs
4. No need to get off vehicle at HK border
5. Speed all the way to the airport in around 30mins

Arrived at checkpoint at 6:15, took the bus and arrived at the airport at 8:15.
