    Yeah many students get confused by 'container' words like box, carton etc. Just focus on the real subject of the sentence and you will be fine.

    With. There are multiple crayons (plural ) in the box. Native English speaker.

    You are confusing this with words like sheep. One sheep, two sheep, three sheep. Sheep are an exception.
